Sebille has to be the main to be rooted and kill the mother tree as well. Shes cant kill the mother tree if she roots as a companion. She must be the main. Its the way they wrote it the secret achievements are extremely vague. If youre trying to get the achievement it must be done in a certain order also very specific order.

He will set off the device he had you place, which kills either the entire temple, or 'just' everything in the Mother Tree's chamber by filling it with Deathfog.
