I've already gone through irithyll dungeon and opened up Siegward's cell before I gave his armor back. Since his cell was already open, he was not there once I threw his armor in the well. You cant go kill Yhorm because then Siegward's quest line will be messed up and you cant kill Pontiff because you will run into Siegward in the kitchen. I usually save the Greatwood Tree boss and kill him after I send Greirat to Irithyll. You can also go and kill the Dancer early to move the quest line forward.
