I'm pretty sure the portal can't be overridden. I don't know the exact algorithm for is spawn, but logically speaking they wouldn't allow the most important structure - vital to complete the game, be overriden. In my last world (on X360), there was literally the portal room floating in a ravine, so I'm pretty sure it takes priority.

The eyes of ender don't always lead to the portal room, but they do lead to the stronghold in the very least. 1.8.2 it was sketchy to even know if every world had one. We didn't have the eyes then, and took longer to find them. Now that we do, at least we can find the stronghold. I say it is a step closer to what xbox needs though.
